I created a Smart Folder in Apple Mail then a few minutes later I right clicked to delete it - bit it did not delete and now is greyed out and no accessible.
I restarted Mail a few times - other devices Mail we’re not on at the time and do not have this issue.

I had an issue a couple of weeks ago, where Apple Mail would show me a flagged email count that was much higher than the amount of flagged emails I actually had.
I tried all of the usual fixes, and none of them worked.
I fixed it by dropping the Apple Mail app into AppCleaner, which deleted all of the Support files for Apple Mail, but did not delete any of my mail. Now, all of my mail is online only, so you might want to deselect certain items in the list that AppCleaner presents so that you don’t lose any local-only mail.
Wow this is a really good Idea - Thanks - As it turns out - even though I could not select / edit the rogue entry in the sidebar list (if I control click - it would just select an adjacent one) - a few days later I was able to drag it and remove it that way.
