Any suggestions on what PDF software is Applescriptable to allow me to write a script with a list of keywords and then have the scirpt automatically find and highlight/annotoate every occurrence of those words and save the revised PDF?

Skim actually can do highlighting, but I think the action is called make note. See the documentation here, section “Creating New Notes and Highlights“:
